As apparently nobody can provide better advice:

Maybe it is worth to try using the option -f (force line editing)
to tell GAP that it is indeed not in batch mode.

By the way: Questions of purely technical nature like this one should
better be sent to support at gap-system.org -- this will often also yield
a quicker answer, as sending a question to the Forum can be seen as a
request for something like a public, official answer, which often has
to be discussed for some time.
